Can the APFT failure chapter process be stopped if the soldier passes an APFT after the process has been initiated?

It would seem up to the commander who initiated it depending upon circumstances (how many failures?)

Yes. If it started after failing the first record and then sm passes the second the process stops because sm does not meet the criteria for chapter.

Depends on the timeline, Commander's should stop the chapter but if it is already on the signature authorities desk it's too late.

It is a judgment call by the CoC, just like the chapter itself.
Personally I think the goal is to get the Soldier to meet the standard, or throw him (her) out for not doing so. Having finally met the standard, the judgment call to me would be whether I bought into the notion that the Soldier had turned the corner, or if this was a final grudging bit of motivation to stave off being discharged. The Soldier would have to convince me in person to advocate for that to the commander, and I would need the full buy-in of his FLL to see it through with a plan to maintain and build the Soldier's fitness to an acceptable and non-marginal level.
