How can I determine if I have an issue with the bank or my LES, and how do I go about fixing it?

Direct deposit disappeared (my AT pay) and now a small amount has taken its place for a later date. the deposit was a little over $1000, and now it shows as $15 and wont be accessible for another 2 days. are they different deposits maybe?
