Actually it's now based on the soldier's unit assignment history, but what if a unit was disgraced such as the case with Bob Bales, or Calvin Gibbs? How does a regimental commander revoke the soldier's affiliation?

Regimental affiliation is not arbitrary. You still have to have at least served in a unit to affiliate with it. So no, legions of Soldiers will not suddenly be affiliating with SFOD-D, since they didn't serve in it.
