DOD will do their study and then provide recommendations to the POTUS, who will then decide. I have no doubt that Sec. Mattis will then carry out the orders of his boss. If he disagrees totally he will resign, but I don't see that as being something he would do without just cause and without serious consideration. I think he will ensure he provides an honest appraisal of the issue.
