When I toured the US Treasury Department a few years back they told the story that "Hamilton ... fired first, deliberately missing, in hopes that Burr would do likewise." There is no way to know if this or any of the other theories discussed in the article was the case. The article makes a good argument to support its theory but in the end that is all it is, a theory.

Probably he had some premonition that a ridiculous and boring Broadway musical was going to be made about him and that threw off his aim a bit.
