What would be the best option when it comes to chaptering soldiers who just joined the army and they cannot pass an APFT. Do you have to give them the option to take an APFT within 90 days or can you just straight-up do failure to adapt. Do you have to give them that option ?

The best option is for Sergeant guy to get out there and PT his Soldiers until they pass.
That is what this 1SG would be drilling down on, not how do we throw the dude out faster.
Not impeaching anyone's character here, but we are entirely too quick to give up on Soldiers.
Some are non-hackers and need to go.
Others are just not motivated, and need a motivator. Be the motivator.

I have submitted multiple PT plans Beast around the soldiers needs but they just get pushed back saying that it is too easy even though I'm not basing it off the person who can get a 290 but the person who cant pass

SGT (Join to see) - The goal should be to get them to 290 (300, really but I will use your number), but the first thing is to get them to standard. There are plans in the TC for exactly this, you don't need to reinvent the wheel.
Look, I know there are troops out there that just get fat and lazy and don't want to put out. We've all seen them. But that doesn't absolve leaders at the lowest level - and the higher levels, for that matter - from getting out there and training with them. Direct interest from their FLL, not just counseling, but actually caring and doing it with them would eliminate all but people who are injured or actually do need that chapter.

1SG (Join to see) exactly you show me you care I'll just my ass. Show me you don't care guess what I won't care either. If it's a shitty leader and I was under a couple no matter what they did to me or threatened me with I wouldn't care. But the leaders that showed they cared I busted my ass for no problem.

PFC Anthony Bruce - It'll be a cold day in hell before I stop caring for my Soldiers. It hasn't happened yet in 26 years, and it isn't going to happen.

You can't chapter someone for failure to adapt if you don't give them enough time to adapt.
Don't try to game which chapter you can use. Different JAGs have different requirements on what meets the standards for different chapters. The only thing you can do is talk to the JAG and see what they recommend.
But no commander is going to agree with throwing someone out until their leaders have exhausted all possible avenues.

I guess my first question would be what quota allowed a recruiter to enlist this individual in the first place? It's not like there isn't a way to determine an individual's ability to pass an APFT before they sign on the dotted line. That said it's up to the individuals commander to make the call based on his/her performance during other aspects of basic. If there is potential the drill sergeant needs to get to work on this individual, if there are no indications of potential, cut the chaff and move on.
