spouse went to see family in another state and they are coming back and chain of command is telling them they have to stay in the barracks for two weeks then she can go home to her off post housing.

Sweet Baby Jesus. Yes, they can. For her safety and the safety of others. Soldiers coming back from deployments are getting quarantined before they can even DEMOB and then head back to their families.

Commanders COMMAND. It's what they do.

If it is not illegal, immoral, or unethical, you do what the Commander says. Full stop.

There doesn't have to be a rule saying the Commander can do something. The Commander can ALWAYS do it, unless there is a rule saying (s)he CAN'T.

It's a time of national emergency, you can handle 2 weeks. Even if it somehow wasn't completely covered by the fact that it's from the commander. ITS A PANDEMIC. It is fought through isolation and quarantine/avoidance.
Do you see why they are quaratining her? How you fight a disease? This is for the good of her and everyone at her house. This disease KILLS PEOPLE.

The Army can and will control what they have prevue to control. The Army does not have control on whether or not a spouse who has left the local area and possibly came in contact with this pathogen. The Army cannot require the spouse to self quarantine away from the service member; with the exception of a temporary bar if in govt quarters. The Army can remove the service member from the joint household to ensure they do not have contact with the possibly infected.
