As an Officer on Rear D during a significant unit deployment, you are still part of the Command element, and therefore, despite the distance between your locations, you still answer to them as the command element. I suggest you roll with it and only challenge if the negative counseling (not UCMJ, or GO memorandum/letter of Reprimand) becomes a critical point of the annual review.

Usually if you can swallow your pride and accept that you had made a mistake, most raters can be fairly benevolent in their ratings.
