I recently received a letter from Virginia dept of taxation and they claim that I may owe money from past few years of state returns due to a "new" rule about how much I can claim if I am not in active status for 90+days. Yet when I fill out my military pay info using turbo-tax(as I have for past few years) it only asks if I am reservist or active duty and how much did I make in total wages for the year. Never once does it ask about the particulars of my reserve status. Any helpful advice or site links will be greatly appreciated.

Be careful with TurboTax (and the like): There's some fine print in the "Terms Of Service" that clearly convey that the taxpayer is fully responsible to respond to individual state laws. If you have access to legal assistance through the Guard/Reserves, it'd be worth a phone call. Depending on your liability, you may want to seek help through a tax service (e.g. H&R Block), a CPA, or a tax lawyer.

I live here in VA. I did research into this because I am considering transferring to VA from FL. Here is some info that will show you how VA calculates taxes for Guardsmen.
