There are physiological differences between males and females. That's the reason there are different APFT standards. Physically, males have more CV endurance and upper body strength than females.

You can transplant a whole lot, but I don't think they are able to transplant an entire upper torso, or a different pelvis, or a larger set of lungs.

Men and women are different, for all the reasons you mentioned and more. There is nothing wrong with the differences. Ignoring them for the sake of political correctness is simply insane.

And for the record, I think my wife is stronger and can run circles around me.
