There are a lot to choose from here.  I have a hard time picking just one and usually pick a number of them from different wars.  This does not have to be limited to the American Military--there have been a lot of great films about other nations' Armed Forces.

-The Revolutionary War - The Patriot
-The Civil War - The Good, the Bad, and the Ugly
-The First World War - Sergeant York
-The Second World War - Dr. Strangelove or How I Learned to Stop Worrying  
                                      and Love the Bomb
-The Korean War - M*A*S*H
-The Vietnam War - Platoon
-Operation Desert Storm - Courage Under Fire

-The Crimean War - The Charge of the Light Brigade
-Caesar's Civil War - The Television Series Rome
-The Greco-Persian Wars - 300

It's hard to narrow it down.  I have dozens for most of the American conflicts but I chose my absolute favorites.  What movies do you like best for any given war?
