I don't know about the Baker Act in Florida, but in California, only a mental health professional can order a 72 hour mental health hold on an individual. Law enforcement can take a person into custody and transport them to a mental health facility to have them examined, but they cannot actually order the involuntary hold. Only a psychiatrist or psychologist can do that. I have to assume that while it wasn't mentioned in the article, that FL a similar rule.
My only question is the process of getting the guns back to the person if they are deemed safe again.

It is only a matter of time before busy body anti gun people start reporting their neighbors and cops show up asking if you own weapons and trying to assess (with zero ability) your mental state and should they take you into "protective" custody (read illegal arrest).
These things always start with good intentions and go right into the toilet. This guy clearly has some issues and checking him out and making sure he is not a risk to others or himself seems reasonable.
A year or two from now we will be reading about encounters that are less reasonable and based upon false complaints or people wanting to go after neighbors etc.
