Looks to be true though the site you linked seems to be trying to write it to sound worse than it really is. The following is the site that the story originated from:

Judicial Watch has links in their story pointing to photocopies of documents obtained from a FOIA request. One major difference from how Judicial Watch wrote it and how Free Beacon did was what they called the fund the money came out of. Free Beacon said it was a "chapel fund" whereas Judicial Watch was more specific and said it was funded by “free-will donations” which, while still falling under control of the U.S. Government, are donations by SMs that are specifically intended to be spent to accommodate SMs' religious beliefs. To me, this sounds like a media outlet trying to make something out of nothing.

The fund is set up for different religious groups from what I can extract from the article.

If it is funded by donations it is not government money. The chapel may keep track of the money but it is NOT supplied by the federal government. Let the witches attend their holiday. I have worked with quite a few pagans/witches and have enjoyed hanging out with all of them. They do NOT try and convert people. Nothin but love for my witch peeps!
