There is no auto promotion. Your Company Commander must manually promote you outside of the normal end of month promotions since you were flagged when you would have been eligible

I Worked Outside My AFSC So Much; I Could NOT Be Promoted Within My Actual AFSC As I Wasn't Doing The Work As Described In My AFSC
Nor Could I Even Rated For A Promotion Because There Wasn't Anyone To Authorize A Promotion In My AFSC; Because I Wasn't Officially Assigned To The Other Position Anyway, I Just Worked There.

Nothing is automatic.

Someone still has to press buttons, and pull levers for promotions to E2, E3, and E4 and the final say so is the Company Commander.

Those promotions are only "automatic" in a sense that once out of AIT and MOSQ only TIG is required for the bump up, and the approving authority (which is your commander) is directed by the regulation to process the promotion paperwork based on those promotion requirements.

If no one is processing, and tracking who is and isn't flagged (and when) those promotions can easily get over looked by the S1.

There is probably an S1 process for such promotions, and I'm going to guess those who were never flagged were able to stay in the sights of the S1's process. Then folks who get flagged have to be handled differently and filtered out of the S1's promotion process.

It's probably at the bottom of the S1's process to be proactive for those unflagged to remember to put them back in the promotion filter.

So as already mentioned by SFC, talk it up your chain. This is something that is 100% solvable at your commander's level.
