I'm going out on a limb and adding, it has a great deal to do with the speed of the powder burn. A large muzzle flash means You're not utilizing the burn to it's fullest, by expelling unburned powder in to the air, as opposed to nothing but smoke, which means the bullet has already started slowing down due to loss of propulsive power and friction in the barrel.

That is why Hornady makes two different 9mm defense loads - Critical Duty for full-size pistols, and Critical Defense for compact and subcompact pistols. They are tailored for those barrel lengths.

To add to SGT Whitmire’s explanation on barrel, the type of rifling can make a difference. HK and Glock barrels basically use polygonal rifling. This increases the seal between the projectile and barrel increasing pressure/velocity over traditional “land and groove” barrels.
