Now how does a boomer get the trim back in line after firing these middles like that? Does the boat have an automated system that can pump water as the ships firing or post firing?

Ballast tanks. And yes, they can pump water in VERY fast, and expel it even faster because they don't pump it out when they need to go up fast. They blow it out with high-pressure oxygen. Same as they do the fish, IIRC.

The missile doesn't ignite until after it is out of the water. The submarine has a lot of different things to keep it stable while launching.
